Methods: These notes supplement the general methods described for the OWEB Columbia Basin Restoration
Priorities (Limiting Factors) project. The general methods describe the objectives; and provide definitions of the
limiting factors, rating systems, and translation from Qualitative Habitat Assessment (QHA) scores.
Revisions: The spreadsheet establishes a framework for rating limiting factors at the 5th field HUC watershed
scale. The ratings can be changed where appropriate when documented by reference to technical/scientific
The Comments below are specific to the limiting factors evaluated in the Malheur Subbasin. Not all
limiting factors require a comment.

                                   Group: Upland Precipitation and Storage


Soil Erosion: QHA Fine Sediment rating was used as an indicator of soil erosion. Fine sediment is an indirect
estimate of soil erosion and therefore the "confidence rating" is listed as moderate. The Malheur Basin
Watershed Assessment (Malheur Watershed Council, 1998) was completed at a coarse scale (4th field HUCs)
and does not identify soil erosion with enough specificity to be applicable at the 5th field HUC scale.
                                         Group: Terrestrial / Upland Habitats
Habitat Loss: Information on loss of upland habitats in the Subbasin Plan was based primarily on the vegetation
mapping provided by the Oregon Natural Heritage Program (ONHP). ONHP vegetation is mapped at a coarse
scale and information on historic vegetation is fairly poor in this basin; therefore the confidence in this rating is
Rating of Habitat Fragmentation and Altered Disturbance Regimes is based on summaries made at the
habitat-type scale, which is not specific to 5th field HUC. So, although the general observation likely applies
within a regional area the application to the finer scale 5th field HUC scale is unknown and therefore, the
Invasive Terrestrial Species: The Subbasin Plan did not address this issue. Information on noxious weeds was
obtained primarily from personal communication with the County Weed Supervisor. Confidence is rated as
moderate, since the information was described for larger scale areas rather than specific to the 5th field HUC
Domestic Animal Impacts: The impact from domestic animals was inferred from the QHA Riparian Condition
rating and from specific mention of grazing in the Subbasin Plan documents. The Subbasin Plan refers to
"livestock and wildlife grazing" since there is generally insufficient information to distinquish between these
sources. For these reasons, the confidence rating is usually shown as Low.
                                             Group: Riparian - Floodplain
Habitat Fragmentation/Connectivity: QHA Riparian Condition is considered a good indicator for estimating
impacts to habitat fragmentation.
Loss of Shade/Cover: QHA High Temperature provides an indirect measure of loss of shade. This rating is not
directly linked to temperature data; the evaluation is based on the Expert Panels evaluation of riparian condition
and cover. The confidence rating is therefore shown as Moderate.
Invasive Species: The Subbasin Plan did not address this issue. Information on noxious weeds was obtained
primarily from personal communication with the County Weed Supervisor. Confidence is rated as moderate, since
the information was described for larger scale areas rather than specific to the 5th field HUC watershed.
                                         Group: Aquatic / Channel Habitats
Altered Disturbance Regime: QHA Low Flows and Fine Sediments are considered a good indicator of altered
disturbance regimes. Streams that experience decreased flows due to irrigation diversions were fairly well known
and identified by the QHA expert panel. Ratings of Fine Sediment are based on observation of upland soil
erosion or streambank erosion and provide a general assessment of the condition of altered watershed condition.
Changes in (Aquatic) Species Composition: Distribution of salmonid fish species throughout the basin is fairly
well identified through fishery biologists surveys and observation, and is well described in the Aquatic section of
the Malheur Subbasin Plan. Confidence was therefore rated High.
Invasive Aquatic Species: The distribution of invasive species, such as brook trout, is not well documented,
and therefore the confidence is generally rated Low.
Altered Habitat Complexity: QHA aquatic Habitat Diversity is a good corollary of habitat complexity, and
therefore the confidence was rated High.
Inputs of Bacteria: There is generally a lack of information on this indicator in the Malheur Subbasin, except in
the lower watershed. Therefore, the impact is often rated as "Impact Undocumented".
Limited in-Channel Wood: This limiting factor applies primarily to forested watersheds. The majority of the
Malheur Subbasin is characterized by shrub-steppe or grasslands habitat (only 12% forested) and therefore this
factor was not rated.
Floodplain Connectivity: The confidence was rated as Moderate when only the QHA Channel Stability rating
was available. Confidence was rated High when supportive information on the cause of channel stability was
provided in the narrative of the Subbasin Plan.
Inputs of Nutrients: Nutrients and other water chemistry parameters were based on current 303(d) listings, the
sources indicates some fairly limited data. TMDLs are scheduled for 2009 by ODEQ, but there is no intermediate
assessment available from ODEQ. The Malheur Watershed Council has collected water quality data, but this
information has not been published in a document.
Altered Hydrologic Regime: QHA ratings indicated an altered hydrologic regime primarily in reaches
downstream from dams.
Altered Sediment Regime/Excessive Inputs: QHA Fine Sediment provides an indicator of sediment inputs.
Sediment sources were identified qualitatively when sources were described in the Subbasin Plan narrative.
Instream Flow: The QHA rating of Low Flows was used to rate impacts on stream flow. This factor was rated
with a high confidence since fishery biologists would have a good knowledge of where instream flows are
impacted by dams and irrigation diversions.
                                                 Group: Wetlands
As noted in the spreadsheet (Wetland, cell B3) the information on wetlands in the Subbasin Plan was considered
to be too inaccurate to be useful. This is a data gap, and therefore impacts on wetlands could not be evaluated.
    Note: The Malheur Watershed Council divides the Malheur Subbasin into seven major watersheds. The table below
          provides a crosswalk between 4th and 5th field HUCs and the Watershed Council watershed divisions.
